SOme Clans to add could be Like temari sort of clan Tenten puppet clan Genjutsu Specialist Clan There are those sorts of clans or non-clans heck make some custom ones to and maybe some custom jutsu as well its all good.
I was hoping to see more jutsu eventually like Raiton based jutsu I love lightning and maybe make a shop that sells certain doton raiton katon and etc. jutsu scrolls that you have to read a few times to get the jutsu or so.
Also Kages need just about total control over a village meaning that they should be allowed to invite nin from other villages at a cost and invite missing nin however those invited wouldnt learn the villages jutsu...
and Even being Chuunin exams to where they can have a 3 piece one with a tourney like fight between them and then the Kage types in the name of a person their registered in exams that passed and gives them chuunin at the end as well.
Also yes Being Hoshikage is influencing my suggestions a bit. but To help bring in players to different villages Put a limit on how many per village for now you know? And maybe put Star in the main part at village to choose at the begining...Also with that when someone leaves a village they could lose some of the jutsu the village has exclusively. Just some I hope you take a look at them ghost. ___________________________________________
Addded To get rid of people being Co-leaders of a village. Add feudal lords whom are voted in by the village members. I have Feudal lord icons That if you'd like ghost you can check them out and see if you want to use them. My friend iconned them and gave them to me for my own use apparently a dbz game needed feudal lords...
ALso maybe make some new summons like a Dragon one, or so. ANd for clans make a Gen spec able for all villages. Give certain non-clans from the show to the villages as well or make a single Non-clan selectible since it isn't always great to be a bloodline ninja.
I myself will add some more suggestions later.... ------------------------------ Make it where certain close range jutsu can be activated withou a target around putting a certain amount of chakra into the jutsu...
